I also have been to both. I’ll second the notion that Bonaire allows you as a traveler much more freedom to dive as you please. Many resorts offer packages that include a pick-up truck, unlimited shore-diving, and even partial meals (breakfast everyday and a few select dinners at the place I stood). Bonaire was more of a sloping reef with lots of places to explore where Roatan was more of a wall dive destination (boat diving primarily). On Roatan I stood with Anthony’s Key Resort, beautiful place, great food (which was included in the price) and they offered 3 dives a day, with 2 additional night dives included per week. You could also shore dive within the resort on their house reef (which I actually snorkeled quite a few times and often way turtles and rays hiding out in the sandy patches) so you can dive there a lot too...just not the same variety Bonaire offers in my opinion. Bonaire was the "fishier" of the too, often saw large schools of blue tangs, damsel fish, and creole wrasse.
